Pneumocystis carinii causes pneumonia in immunocompromised patients with a high morbidity and mortality rate.
Despite the relatively low sequence similarity to bacterial DHPS, all archaeal orthologs have the conserved catalytic residues identified in DHPS (Figure 2) and are confidently predicted, by the hybrid-fold-recognition method, to assume the same fold as DHPS from Pneumocystis carinii and Staphylococcus aureus whose crystal structures have been determined.
The technique of mRNA differential display was used to detect genes that have an altered expression in Pneumocystis carinii -infected hosts.
Tat has been shown to down-regulate mannose receptor, EDF-1, CD3-gamma, and TCR/CD3 surface receptor [ 14 ] . Tat reduces mannose receptor levels and promoter activity in mature macrophages and dendritic cells by interfering with the host transcriptional machinery; resulting in decreased levels of surface mannose receptor needed for Ag (mannosylated albumin uptake) or pathogen capture (Pneumocystis carinii phagocytosis), and eventual delivery to MHC class II-containing intracellular compartments [ 15 ] . EDF-1, a gene down-regulated when endothelial cells are induced to differentiate in vitro , was shown to be down-regulated by Tat at the transcriptional level, resulting in the inhibition of endothelial cell growth and in the transition from a nonpolar cobblestone phenotype to a polar fibroblast-like phenotype [ 16 ] .
These two regions could not be well aligned and we could not predict a common structure with comparative analysis with ten Eucaryotic sequences in 1988 (see Figures 35-43 in [ 48 ] ). However, once a larger number of related Eucaryotic 23S-like rRNA sequences was determined, we reanalyzed these two regions and were able to align those regions to other related organisms ( e.g., S. cerevisiae with Schizosaccharomyces pombe, Cryptococcus neoformans, Pneumocystis carinii, Candida albicans, and Mucor racemosus ) and predict a secondary structure that is common for all of these rRNAs (see Figures 3and 6 in [ 52 ] ). While the secondary structures for the fungal 23S-like rRNAs are determined in these regions, the animal rRNAs were only partially solved.
