The major bacterial lineages are poorly resolved in rRNA-based trees [ 2 29 ] and those built using alignments of RNA polymerase subunits [ 30 ] and translation elongation factors [ 29 31 ] . In the currently accepted taxonomy, which is based primarily (but not exclusively) on 16S RNA phylogenetic analysis, bacterial lineages that are suggested by this analysis to form higher-level clusters, tend to form primary nodes under Bacteria (Chlamydiales, Spirochetales, Cyanobacteria, the Thermus-Deinococcus group, Aquificales, Thermotogales).
One of their first and most significant findings was the discovery of the third kingdom of life, the Archaebacteria (later renamed Archaea) [ 2 3 4 ] . Subsequently, the analysis of ribosomal RNA produced the first phylogenetic tree, based on the analysis of a single molecule, that included prokaryotes, protozoa, fungi, plants, and animals [ 4 ] . These accomplishments were the foundation for the subsequent revolution in rRNA-based phylogenetic analysis, which has resulted in the sequencing of more than 10,000 16S and 16S-like rRNA and 1,000 23S and 23S-like rRNA genes, from laboratories trying to resolve the phylogenetic relationships for organisms that occupy different sections of the big phylogenetic tree.
Recent studies suggest that HGT events may have been much more widespread during prokaryotic evolution than had been previously thought, with genetic exchange even occurring between Bacteria and Archaea [ 35 36 37 ] . While we see no evidence of cross-domain transfer of arsC genes, a number of HGT events could explain some of the discrepancies between 16S rRNA-based and arsC -based phylogenies.
