Reverse searches with the C-terminal region of cytochrome F (gi: 11467387, residues 150-321) retrieved the bacterial β' sequences in the second and subsequent iterations with statistically significant E-values.
Interestingly, the PSI-BLAST searches started with the sequences of the RDRP module of the RDRPs and the YRH proteins consistently retrieved the β' subunits of DDRPs, albeit at statistically not significant E-values.
The default H-value used is 1e-6 and three iterations for profile generation.
